PRoMT: inferring demographic history from DNA sequences
نویسنده
چکیده
UNLABELLED I describe a parallel implementation of Rogers' mismatch algorithm, a method for making inferences about demographic history from DNA sequence data. The program is distributed on clusters of workstations, providing a substantial speedup and low execution times on large numbers of nodes. GENIE: estimating demographic history from molecular phylogenies
UNLABELLED GENIE implements a statistical framework for inferring the demographic history of a population from phylogenies that have been reconstructed from sampled DNA sequences. The methods are based on population genetic models known collectively as coalescent theory. AVAILABILITY GENIE is available from http://evolve.zoo.ox.ac.uk. All popular operating systems are supported.
متن کاملMitochondrial DNA variation, genetic structure and demographic history of Iranian populations
In order to survey the evolutionary history and impact of historical events on the genetic structure of Iranian people, the HV2 region of 141 mtDNA sequences related to six Iranian populations were analyzed. Slight and non-significant FST distances among the Central-western Persian speaking populations of Iran testify to the common origin of these populations from one proto-population. Mismatch...
متن کاملAncient hyaenas highlight the old problem of estimating evolutionary rates.
Phylogenetic analyses of ancient DNA data can provide a timeline for evolutionary change even in the absence of fossils. The power to infer the evolutionary rate is, however, highly dependent on the number and age of samples, the information content of the sequence data and the demographic history of the sampled population. In this issue of Molecular Ecology, Sheng et al. (2014) analysed mitoch...
متن کاملNew methods for inferring population dynamics from microbial sequences.
The reduced cost of high throughput sequencing, increasing automation, and the amenability of sequence data for evolutionary analysis are making DNA data (or the corresponding amino acid sequences) the molecular marker of choice for studying microbial population genetics and phylogenetics. Concomitantly, due to the ever-increasing computational power, new, more accurate (and sometimes faster), ...
متن کاملInferring the strength of selection in Drosophila under complex demographic models.
Transposable elements (TEs) constitute a substantial fraction of the genomes of many species, and it is thus important to understand their population dynamics. The strength of natural selection against TEs is a key parameter in understanding these dynamics. In principle, the strength of selection can be inferred from the frequencies of a sample of TEs. However, complicated demographic histories...
